When you use the old-style invisible presence (we are working to replace
it with something better), you send unavailable presence to all the
entities in your roster. So the transport now thinks you are offline.
The new invisibility won't have that problem.

I'm not sure what to say about that, since I don't use the ICQ gateways.

This probably depends on the gateway implementation. It may be that the
gateway receives presence from jeroen at jabber.org/newconnection (or
whatever) and therefore thinks that the new connection is the only
connection. I'll ask some of the gateway developers about this.
